Can those two command set default off?

/effect off close the magic effect
/weather off close the weather effect (weather also cause fish bugged)

I've never said no but I will tell no on disabling them by default, those are features of the game some new players might like (or dislike lol).
Anyway I'd rather add an option to memorize if it's on or off.

Or we could have a UI for that using your SquirrelScripts if you make something to allow that =x

I hope so. But I also think you have many other stuff in your mind. So that may be forgotten...
If you give us the basic needs for that, the community can do it for you
